Pancreas Morphology

An umbrella family of pancreatic morphology studies sharing cohorts, stains, and analytic infrastructure across roughly ten sub-study repos.

Purpose

Run a family of related pancreatic studies off shared infrastructure rather than as isolated projects, with one documented data dictionary and one shared review interface.

Data used

Case selection schema keyed on organ = pancreas with subclassifications in a common YAML; a de-identified image cohort on the Memorial share (explicitly not in git); a shared IHC database treated as the single source of truth.

Methods

Analysis via ClinicoPathJamoviModule (descriptives, survival, agreement). Data entry and review through morphology-research-pancreas-interface, shared across sub-studies. Every sub-study repo carries its own protocol.md.

Sub-studies — PDAC: PDAC-adrenal-invasion, PDAC-benign-vs-malignant, PDAC-cytology, PDAC_LN_shell, pdac-large-duct. Variant/uncommon: pancreas-adenosquamous, pancreas-solid-pseudopapillary. Ampulla/duodenum/ectopia: ampullary-adenocarcinoma, ectopic-pancreas, duodenum-tubular-adenoma.

Current state / open questions

Per-study status: adrenal invasion — analysis complete, manuscript in revision; benign versus malignant — cohort frozen, analysis in progress; LN shell — annotation phase; large-duct PDAC — pilot; adenosquamous — manuscript drafted; solid-pseudopapillary — manuscript submitted; ampullary — active enrollment. Documented pitfalls: IHC interpretations must not be re-run independently per sub-study since the shared IHC database is authoritative; a case spanning two sub-studies is tagged in both but analyzed once in its primary study to avoid double-counting.
